When you modify the Build process template and therefore it’s no longer in sync with the build definition you may get TF215097 error.
#jessehouwing's suspicion makes sense. I can't find too many articles to elaborate this issue, but in this MSND documentation mentions, if you want to edit a custom template, You must use only Visual Studio 2013 to edit your build process templates of TFS 2013.

I was working a solution for some time now and everything was going fine until my most recent change. The solution still compiles but fails on startup with this exception:

Inner exception: JIT Compiler encountered an internal limitation.
The .hbm.xml file that the exception is referring to is intact and there were no changed made to it. All of my code changes are covered by tests and whatever I changed doesn't seem to involve the exception directly.
To troubleshoot this, I committed and pushed all of my changes (feature branch) and asked my co-worker to get latest version. He was able to run the solution without any exceptions. I tried restarting my VS2013, my workstation, deleting my repository and getting the solution from scratch through source control as well as by a direct copy of my co-worker's solution folder (latest version) and still receiving the same error.
Not sure what else to try. Any tips/suggestions would be greatly appreciated. Thanks!

Today I attempted to repair my VS2013 installation, that didn't help. I then updated to latest service pack 4. Also no results.
I'm guessing at this point that something may be wrong with my debugger/settings because if I build the project and launch it (without debugging or by navigating to Bin folder and executing directly) it runs without exceptions. If I debug, I get the exception.

The solution was to uninstall VS2013 completely and re-install it from scratch. After I did that, the exception went away.
I tried to remember what could've caused this and so far my only suspicion is that maybe when I ran CCleaner (prior to this issue appearing), it removed files or registry entries which made VS behave in such a way.

I got this error, after I was having some trouble with GPG Plugin and as mentioned here, I deleted the files and folders related to Google Play gaming, since I planned to use Game Center in iOS.
I am currently using Native-X, Adcolony, Revmob in the same project (I know that's too much, but that was due to an experiment on choosing proper network). I am not sure which of the plugin is causing conflicts.

I see you have a couple of issues. That sounds like a bummer. But, I would definitely like to help.
What's Happening:
Regarding the first error that you've provided it looks like it's having an issue reading the pbxproj file that Unity creates for the iOS build process.
Typically, when building for iOS, Unity will create a .pbxproj file in conjunction with the rest of the XCode items and then place that in the target build directory you specify. After that it triggers any post process build logic that has been hooked in by the developer.
AdColony's AdColonyPostProcessBuild.cs file is generally intended to be run last out of the post process build logic, because we rely on parsing the .pbxproj file itself, and then adding the information in line by line. The reason we prefer to do this last is because there exist current solutions to this problem that don't necessarily facilitate all the configurations we need, but other developers use it.
The first error looks like it's an access violation issue with the AdColonyPostProcessBuild not being able to access the .pbxproj file, so it can read in all of the lines. Because of this it's throwing an IOException seen here:

The second error that you've listed is something that arises out of an alternative post process build logic called "XCode Editor For Unity".

This solution is a C# implementation of a solution known as mod_pbxproj, and other developers have opted for this solution. However, when using it in conjunction with AdColony it will typically break if the XCode Editor For Unity is performed after the AdColonyPostProcessBuild.cs is run.
This is because some of the information used for the XCode Editor For Unity parsing has been duplicated and is being read in twice, when AdColonyPostProcessBuild.cs is run.
AdColony has configured our post process logic to run last, relying on the ability to parse the information after the XCode Editor For Unity has been run.
The Suggested Solution
The information you've provided has been very helpful, but it's hard to say for certain why these may be arising.
What will facilitate this process is if you could list any other plug-ins you're using that have a post process build applied for iOS builds AND if you can also provide any indications of their priority or order of occurrence on build.
Following that, the line numbers I see in your error output appear a bit inconsistent with the current version of the AdColonyPostProcessBuild.cs file in our current available package.

All I can think is the nugget package that's collecting the component is not loaded has been updated in the project reference or that there is CPU architecture x86/x64 complication.
Looks like you have a combination of d:\Work\Libraries\ and C:\BuildSource\branches\ directories and you might have unexpected links in your project file that are hard coded to different directories rather than using relative references. Have a look at the *.*proj files and hint paths.
Some times I open the VS Solution in the build directory and check for compile issues.
Make sure you use a clean build directory each time. Try running Finalbuilder on a non dev machine to see how well you can build it. I found I had lots of implicit links, so I had to upgrade my Repository to include them or use Nugget actions prior to building the solution.

Exception has been thrown by the target of an invocation.
MSB0001: Internal MSBuild Error: refCount should not be less than 1.
I ran into the same problem in a similar environment. In my case, the project had a COM reference to the Active DS Type Library, which wasn't installed on the build server.
To fix the problem, I dropped the COM reference and added a reference to an interop assembly, which was then deployed to the build server.
Found the solution: instead of using <solution> in the build target I called msbuild directly with <exec>. Everything works now.
My problem it's similar with you, I'm have to eliminate two projects that relationship with my solution in mobil enviroment, that cause the conflict with the others projects in my solution.
My other projects are desktop, mvc, webapi enviroment.
I have to create a new solution for my others mobil projects
